The traditional Japanese New Year is a family holiday, so staying at home watching Kohaku Uta Gassen (http://en.wikipedia.org/wiki/K%C5%8Dhaku_Uta_Gassen) and eating traditional foods is what many people do. Others go to a temple for midnight. At midnight they sound bells 108 times, for the 108 different sins humans can commit (from Buddhism).
If going to a temple sounds good to you, Asakusa’s Sensoji, or Meiji Jingu in Harajuku are popular choices. Trains also run all night on New Year’s eve, so no worries about being stuck out all night.
If you would prefer to party with a countdown, then Shibuya or Roppongi have plenty of clubs that will be celebrating.

There is no many countdown place like NYC in Japan because not many people want to take any overnight noisy merrymaking there. No fireworks either.
Except Roppongi Hills, Enbisu garden hall, Odaiba and TDL or some limited district where so many strangers go around for waiting the count down there.
I think TDL would be best comfortable for western people to enjoy the countdown there. The disadvantage is you need to pay for entering though.
